The distance the linkage travels on the transmission side is the same. The distance from the fulcrum to the linkage ("c" below) does change though. This may or may not be an issue depending on the circumstances (clearance, bind, etc.). 
Looking at the diagram, you can clearly see the difference. With the short shifter, "a" is decreased, resulting in quicker shifts; "b" does not change. However, it does require more effort to effect a gear change, as "a" now has less leverage. This would be what Ash refers to as increased notchiness. As for whether it's a good idea or bad, to each his own. IMO, the effect on the transmission is the same either way. It's your arm that has to work harder.
